There are a variety of places you can download software for your 9100.
For freeware applications check out http://www.pocketpcfreeware.com.
On my site you can go to http://store.clintonfitch.com to try and buy
software. You can do the same at PocketPC Thoughts and Gear Diary.

The installations generally are done via ActiveSync.

As for the directories it depends on what you are wanting to delete.
Like your desktop PC, you should be very careful in what you delete,
especially in the /Windows directory. Fortunately, if the directory
or file is in ROM image, you can't delete it.

At the end of the day, if you make a mistake and delete something you
shouldn't, recovery is as simple as a hard reset. Yes you loose
everything you've installed and your data (unless you have a backup)
but the OS and all related files are re-installed for you.
